I thought this difference was silly, since I figured the computer was probably named after the fruit. My original guess was that "McIntosh" was a registered trade mark for the fruit, or something like that, and the Apple computer company wasn't allowed to use it. However, I now think that the reason for the different spelling is to avoid a possible legal conflict with McDonalds, since they use the "Mc" prefix for things like McRib, Chicken McNuggets and Mayor McCheese, and Apple wanted to do the same thing with MacWrite and MacPaint.
